Dear, because that problem does not happen often, so can't help you to check, you can follow steps:
1. go to admin menu 'Settings -> Permarlinks' and click update to update permarlinks on your sites.
2. Deactivate some plugin related to permarlinks, cache on your site to following.
3. Check cache of your hosting like: cloudflare... and deactivate or disable to check.

I have tried updating permalinks and it works but again between 9:20AM IST to 9:40AM IST the problem appears again.
So for debugging I disabled all plugins and switched to default theme and problem didnt appear.
Then switched to jobmonster with all plugins disabled. The problem appeared.
So I think the problem lies somewhere in our job monster theme.
It has been 2 months now and I have to goto permalinks page and update it everyday!!!1 month, 1 week ago #1212470
It is also observed that 9:20AM IST to 9:40AM IST time for sever is 11:50 pm to 12:10 AM
which means something strange happens in mid night due to which error 404 appears on all custom page, categories (of jobmonster)1 month, 1 week ago #1212473

Nothing worked. So finally found out the issue. It was coming from WordPress Toolkit for cPanel.
It was creating some cron jobs that was leading to error 404 every midnight.
So have to disabled the WordPress Toolkit for cPanel account and it resolves the issue.
I hope this helps someone who is also in similar situation.
