Accept my new custom field [job_reference]I can see that the following notification emails - Employer job approved email, Employer job rejected email, Employer job submitted email will accept [job_reference] but I really need need the Employer job application notification email to accept this custom field.

Sorry, that field is not supported in the Employer Job Application, because it's a custom Jobs field. If you really need to use it separately, you should customize the code in the child theme to use that functionality.
You can add code in the :framework file / email / template_fields.php and file :framework / admin / noo_application.php . Add the code as an attachment.
